My advice to you would be to provide full disclosure to the HR of your current or prospective employer on issues you had with your previous manager. You can request them to reach out to your last organization’s HR instead of your manager for a reference check. You can also ask them to connect with your manager's superior or other senior people from your previous organization with whom you had a good working relationship with, to have a more all-round or balanced feedback. Also, in future, even if there is a lack of alignment between you and your manager, always try to leave an organization on a positive note, of course without compromising on your integrity.
